In the UK we used to have to wait about a year for a new B5 series to come along. Was criminal especially with cliffhangers like the end of season 3. For the majority of the run, B5 was aired on Channel 4 and got treated like dirt as the years passed. It started off in a lunch time slot, then moved to an early evening schedule before being shunted to a 2am slot!!! For Season 5 they never advertised the fact it was on, stuck it on at like 9am during the week and then re-aired it in the 2am slot a few months later. Responding to criticism, C4 said that people coming back from Clubs like to watch B5..... Didn't realise one had to consume large amounts of booze in order to watch B5

The survivors on the boat will get out a few miles, out of view of the island, and meet up with a Naval Destroyer that tells them that the island is in quarenteen, turn back or be destroyed.
They go back.
Under the island a Shadow and Vorlon joint operation is being conducted in cohoots with the Psi Corp, if we don't assist them in the Vorlon/Shadow effort to modify humanity, we will be destroyed. (Thus explaining the light Locke saw, a Vorlon walked by is all) Also, the cast amount of people "Listning to the island" are probably under a Vorlon influance.
This also explains the super humans, etc. Early versions of the Technomage, only where the shadow tech was used to enhance strength, etc.
Naturally, all these experiments are best done at birth, so the subjects have no knowledge nor true desire for freedom. (Not to mention the Developmental stages of life being handy from a scientific standpoint)
This will all be made clear next season when the show is renamed "LostIsland 5"

[B]actually, I think what will happen is this:

Your assessment started nicely :)
Sounds possible that some kind of disease from the pirateship has survived, though I dunno how.
Or the decendeds of the ship are around as some kind of cult, and need new people to increase the gene pool? Perhaps all that in breeding made them go crazy?

Its part of their security system designed to keep the other races from stealing their Spoo.

Well, Danielle confirmed it's probably a security system. The Drazi obviously buried a massive shipment of spoo -- and posted a massive droid to safeguard it.
Or alternatively, a Drazi spoo carrier accidentally crashed on Earth... and the droid is the sole survivor. Most sadly it seems... that guided by some stupid reflex... it may have been zapping down ships and airplanes ever since.

Spoiler: that danielle rescued her from the others, either cuz she wanted to help or even then she planned to kidnap the baby and attempt a trade.

Maybe in Lost too. But the hatch looks pretty new. Some kind of Bermuda Triangle maybe...
I doubt that people from the pirateship is still alive....though it is a small possibility.
