Well, more like plot holes. Here's a few of the questions that popped into my head.
When the people get plugged out from Matrix, don’t they have those plugs on their backs too? Where do they disappear after they’ve gotten out. Or did they show them when Neo and Trinity had sex?
How does Matrix create new people? Does it impregnate the women plugged in, or is it done some other way?
Why does Matrix let men/women to live? Wouldn’t it be easier if it used only one sex, because then there wouldn’t be much trouble from the humans that would get out from the Matrix, because in the end, they’d all die of old age.
Who was the first to get out from Matrix and how the hell did it happen? Or were there some remnants of humans, who managed to get some people out from the System and then start their little rebellion?
Why didn’t the detective from Animatrix get to know the truth/pill? He beat an Agent trying to assimilate his body after all.
Why haven’t the robots cleared the sky? It’s been a while since the war ended I’d presume, and because the humans used nanobots to blackout the sky, wouldn’t the robots easily have found a way to revert it?
Robots original purpose was to serve man, what the hell do they do now?
Were the clips that the Architet showed about Neo just an illusion created by Matrix, or were they clones of Neo (or previous incarnations, which would mean that the Matrix would’ve existed for more than millions of years because I doubt you’d get exactly the same looking people in every generation. Or where they just twins?). And if they were real, why does Matrix keep creating them even though it must know by now that they’ll all get plugged out and be a major pain in the ass for it.

They want the Matrix to last. The Matrix is CONTROL. No one knows they're inside the Matrix, because it's totally realistic. Just like how people couldn't accept a perfect world, they probably wouldn't accept that.

This is explained in Reloaded (SPOILERS):
The entire Zion rebels bit is all part of a bigger Matrix... remember when Neo zapped the Sentinels at the end? The original Matrix is inside an even bigger Matrix, because the machines knew that their system still had a failure rate of .01 percent or so who would reject the programming. These people are rescued by the Zionites, who don't realize they're just in an Outer Matrix, until the whole thing where Neo has to choose starts again. The One selects some people to re-create Zion (The Sentinels destroyed it, remember?), dies, and the cycle begins again. No one has ever escaped the Matrix. Morpheus mentioned leaving the sewers where they live to visit the Human harvesting fields once.. presumably the outer Matrix is an entire fake Earth.

This is something that particularly interests me, because I'm a geek. Robots don't get bored, or have any concept of fun/boredom for that matter. They are sentient in that they can make decisions, learn, and adapt, but they do not have Human emotions (I guess). Machines would, unlike Humans, work together to constantly strengthen their control... Whereas Humanity would see this as pointless, as their opponents have already been totally beaten, Machines (in conventional Sci-Fi) strive for perfection. Perfection can never be achieved, so they go about doing what they do forever. We use the phrase 'He's a machine' to refer to someone who can just work and work and work without getting bored/tired/whatever.

The whole thing that the Architect was talking about how a lot of people were leaving the Matrix for Zion; he said while he was the Father of the Matrix, designing it, the Mother was the Oracle: she solved the problem of people rejecting the programming. She figured out how to account for Human nature, I believe, and essentially created predestiny within the Matrix, which is why so few people reject the programming. All of the TV screens were showing the possible reactions Neo would have... when the Architect said something shocking, some were surprised, some scared, some angry... some flipping the biridie or attacking the guy. When Neo had to choose between Trinity and Humanity, every single TV screen showed him saving Humanity, and accepting his fate. Neo chose to save Trinity -- He ended the cycle of new Ones being created with every destruction of Zion.

He hated Humans and the Matrix. He wanted to eradicate the problem so he could finally be rid of the Matrix. When Neo interfaced with him, however, he modified his "code" -- Agent Smith has found a way to infect people, and control them. He took over the body of the sole survivor from Zion -- the guy lying across from Neo at the end of Reloaded.

Why would they want to? To roughly quote Smith, Humans are a virus who move to new places when the recourses of their current home are expended. According to this theory, we are trying to reach other planets so we have have their recourses too. The Machines see no reason to, I guess.

I've never seen Animatrix, so I skipped those questions. Most people hate the Matrix, and I agree it could've been done MUCH better, but the ideas behind it... the Gnosticism/Bhuddism references, and the Nietzschian philosophy, are very well thought out.

Very good questions I used to spend alot of time on the Matrix forum but it got well lets just say some of them are a little too paranoid.
First question if you saw the first matrix the question was answered, Naturals that is to say people born outside the matrix in Zion did not have the "holes". They can not enter the Matrix. Link, & Locke are good examples of those who could not enter the Matrix.
This question was also answered by Morpheus he said "I have seen the endless fields neo were humans are grown to intravenously feed the machines." Now as far as I now it has nothing to do with actually impregnating a woman but that is fuzzy & isnt exactly explained. The best I can say is that it is artificial & not natural.
The Architect & whatever higher order programmed him in the beginning intended to make the Matrix perfect for humans. Maybe the machines saw no logic in killing off one sex or the other perhaps because it gives them a reason to live a sort of codependency. love for love? & maybe the machine is just as offended as I am of having to get it off from a guy?
Morpheus answered this in the first matrix "long ago Neo a single man released a few of us from the matrix told us the truth, he was the only one who could program the matrix to his will, he made a prophecy that he would one day return I believe you are that one Neo."
Trinity could not take him with her he was bugged remember the thing in the eye? Wherever he goes they go with him.
Good question but somehow it either hasnt been a priority to remove it or whatever that black cloud is nanobots ? (dont remember hearing that in the animatrix) It seems to be able to consume the whole sky if they are nano bots they can probably reprogram themselves.
Another good question, the robot world works just like any dictatorship, You have the main AI the mother/father as far as we know that is the architect, then you have your sentient programs, agents, the Marovingian, The Oracle, Seraph...etc Then we go on to the Sub-programs, the wind, birds, dogs, water, & every other little thing that makes the matrix what it is. & then the Ghosts or Exhiles, the Oracle said that when a program faces deletion it either is deleted or faces exhile." Good example here would be the Keymaker. The ghosts are as neo said "programs hacking programs". They're purpose is the same as ours to survive.
No, its collections of neo's past not other neo's just his direct experiences. The architect is omni-present hes both everywhere & nowhere. He can pear into anyones life as it sees fit. The architect said neo " Is an unbalanced equation inherit to the programming of the matrix." Which means I think that whether the architect likes it or not he must exist or the Matrix would not work.
The Agent Smith question is the most asked question on the forum. Why is Smith so pissed off at Neo? Is that his only purpose? But he did say what he wanted "everything." So that could mean alot or very little. Smith will defineatly play an intresting part in revolutions. I watched the revolutions trailer dled from kazaa & I recall morpheus saying "hes copied himself" I cant hear it out completely cause of that damn music which is pretty hot if someone could tell me what music that is. But he might be refering to Neo perhaps neo copies himself from an Agent Smith?
all I can say is whoever wrote it didnt put it in the script & maybe it wasnt enough of a threat to the Matrix itself to care. The Haunted house wasn't the truth it was just a sample.

Neo's story is different I personally believe that whatever happens to neo is his fate & written & well since its a scripted movie well it is.
Well Zion is a city of 250,000 people was the number that might be as close as you'll get to "unplugged" people. The pill that Neo took in the first matrix sends out a signal a trace program they called it & they found him in & picked him up thats how it works.
It wasnt programmed to crush his head simple as that.
Not answerable but it doesn't look like it. Ill answer that in a different way. How many matrix's are there? could there be a Matrix within a Matrix within another Matrix? Could these all be dominated by the machines in which case how many earth's have they conquered. The question is if the humans do liberate earth somehow will it continue some sort of cycle that lasts eternity? I mean after all I could be reliving my life millions of times now? But thats just speculation who the hell knows? What kinda hell would that be having to live my life over & over? I mean I would like to evolve to some greater plain or something earth is boring as hell.

The brothers were in it, they were calling the shots pretty much. I mean, they told the writers/etc. what Matrix is/was, and they made stories for it.
You never read those interviews or watched those shows where they tell that Matrix trilogy, enter the matrix and animatrix is one big thing?
And about that man/woman thing. There's agents in the matrix, and other programs that "think". So why not women or men? NPC's. :)
I don't want to be cutting myself because of the embarassing moments it creates sometimes, and because I can't be without a shirt when someone is around and ofcourse there's the chick-appeal thing. Even if I'd get my body stay firm there would still be all these scars I've so far done.

Depends where the current runs. If you get it to pass through your heart, 230V AC will pretty definitely cause heart fibrillation and, if not defibrillated in time, death.

yea.. well.. I did hold back quite a bit, I always do. I don't want to hurt those who don't deserve it. But the more I get hurt during Krav Maga etc. The better I feel, and the longer. That's why if we fight more, you really should use force. Imagine me doing something bad for your loved ones or something for example. Get some rage into it.
It'll be more fun for me that way too. And I need to get rid of my fear of getting punched in the face, and if you actually hurt me, I'll learn to block more efficiently.
Anyway.. Was it just me, or were the people giving me funny looks? I didn't have my glasses on for most of the time, but it felt like their eyes were drilling into me at times.

Have to find more efficient way to patch myself up anyway. As I once said i think, it's quite embarassing when I start bleeding during Krav Maga or something. Good thing the ones on my arms didn't start though.
And I really wouldn't want to hurt you. I've thought about hitting you harder so you'd be forced to hit harder back, but it's just not in me. Sure, there's some people there I don't mind giving punishment.

What gave you guys the impression that Zion was destroyed? The "free" humans sent up a few ships to try and stop the sentinels BEFORE they got to Zion. They haven't actually gotten there yet. So the guy posessed by Smith wasn't Zion's sole survivor, but the sole survivor of the engagement between the hovercrafts and sentinels.

Guh? You're mixing your quotes. The lines that you're thinking of are "..endless fields, where humans are no longer born... we are grown." and "..liquify the dead to be fed intravenously to the living." The quotes aren't 100% accurate but they're close enough. Breeding humans, as we saw in the first movie, wouldn't be that hard. Just harvest sperm and egg from the captive humans, combine, and incubate.

Because in order to present the Matrix as a "real world", the machines would need both genders present. They could either dedicate half of their person supply to females, or set up programs to accurately recreate half of the human population. The latter would take up a horrendous amount of processing energy, and as we've seen, the Matrix isn't quite flawless, so there'd be more chances for the males to notice that something wasn't quite "right". Far simpler to just have both genders plugged in and not worry about simulating half the human race.
As far as the last ten minutes of the movie go, I'd hardly call those plot holes, as stuff that will probably be resolved one way or another in Revolutions. I actually typed up my thoughts on the issue in a different forum a little while ago. The plugs in the back thing: We saw Neo's being removed in the 1st matrix movie.
Reproduction: The previously mentioned fields, where humans are grown before being inserted into the matrix. That point is quite obviousl in the 1st matrix movie.
