The "Shadow" ship seen in Path of Sorrow wasn't actually owned by Shadows, but it was an Earth Alliance advanced experiment combining Shadow tech to their own, much more advanced than the Omega X and the Warlock. The one that destroyed Cerberus was no longer under control, much like the experiment at Ganymedes.
